There are some differences, but mostly cosmetic/story tone.Saving the Destiny Ascension means you'll see it in ME2 and in later big things in ME3. Keeping the Alliance ships however means a stronger Alliance military.Saving the Council may mean Spectre status is back in ME2 (though it doesn't matter much anymore), if you smooth talk them. Letting them die replaces them with a different Council that isn't as indebted to you. (Spectre status is back in ME3 anyway).It is ultimately a story thing. However, more 'united galaxy even at cost of humanity' minded people should keep the Destiny Ascension, because it shows up in the trilogy final battle as a distinctly Asari ship. You don't need to listen carefully for that. Let them be slain, and they tell you the exact numbers. Save them, and they will just tell you how many humans died to save them.
